The age-old question which all of us have considered--if you were in charge of an upcoming Pokemon game, main series or otherwise, what changes would you make to the game mechanics?
As for me, the first thing I would do is make sure an Everstone is available within the first few towns. It's always been annoying trying to teach a Pokemon moves while constantly having to mash B on level-ups, especially since the higher a Pokemon is in its evolution chain the later it learns certain moves.

Well, I would make a romantic relationship between the two playable characters semi-canon, and there'd be a reappearance of a playable character from a previous game. Also, I would provide a twist and have the Pokemon Professor be the leader of the villainous team. That's all I can think of.

Another one I thought up just for the heck of it was a more entertaining fishing system. We have the touch pad, so why not throw in a reel and casting mechanic? You could flick in the direction you want to cast and the strength changes how far it goes. Rarer Pokémon would appear in deeper water, and if you caught something you would actually have to reel it in.
Also, though I have no idea how this would be implemented, maybe a bait system?

Add a Pokemon ranch to the playable character's town. I mean, the Pokemon just don't sit in a computer, as the anime/manga has shown. So... why not have a ranch to hold the trainer's Pokemon? It'd be sorta like Pal Park, in the sense of where the Pokemon would be located, and by walking in the grass/fishing/swimming in the lakes you'd randomly encounter a Pokemon in that area. From which the encounter allows you to interact with the Pokemon, similar to Poke-amie. And if the player wanted to find a certain Pokemon, they could use the Poke-radar. To be able to rematch trainers again(like in GEN 2) and Gym Leaders at their gyms, like how the trainer can take on the Elite Four/Champion/Rival over and over. Have more than 1 rival, kinda like how Pokemon X and Y did it, except that everyone plays an important role in the story and grows from their interactions with the protagonist. And they aren't pushovers in-battle. Silver and Blue(Green) were the only rivals that ever posed a real challenge to me, so I'd like to see that competitive aspect return. A plot twist as to the criminal organization, like Thanos's idea. I remember how irritated I was that Giovanni was a gym leader. So much... xD The fishing idea sounds awesome! I'd have more incentive to fish, at least. Though I think you should also be able to reel in random items, though they'd be very rare to get. Be able to breed Ditto's with Ditto's to give Ditto offspring, or just give us access to 6IV Ditto's, because I'm having a real hard time breeding right now :/ Last one... to be able to make traps instead of always catching Pokemon in Pokeballs. Set a trap down(they'd be expensive and give it a few hours, and when you return a Pokemon from the area would be bashing around in the trap. The type of Pokemon would depend on the type of berry/poffin you put in. And you'd have the option to release the Pokemon or capture it.
