Okay, so this video is really interesting! It's changed a lot of my perspectives on the Pokemon games and helps explain a lot!
Here's a basic synopsis of the video for those who don't have time to watch it:
The video starts out by saying that when Gen 1 was created, Gen 2 was already planned out for a connecting storyline. You start out as Red and go on a journey to become the Champion and a Pokemon Master. After he becomes a Master, he goes to Mt. Silver to wait for a challenger to one day defeat him and become a new Master. This was where the Pokemon storyline was supposed to end, but since it was so popular, they went ahead and continued making games.
With the creation of Gen 3, which was intended to be a fresh start, a lot of fans were mad because you couldn't connect the old games with the new Ruby and Sapphire games and send your old Pokemon there. Plus, you couldn't find most of the older Pokemon in Hoenn. So, that led to the creation of FireRed and LeafGreen to help reconnect the storyline.
What this entails is that there is a huge possibility that the Gen 1 storyline and the Gen 3 storyline take place at the same time. So, after the Kanto and Hoenn protagonists become Champions of their respective regions, the new Hoenn Champion goes to the Battle Frontier to challenge stronger trainers while the new Kanto Champion goes to the Sevii Islands to get rid of the rest of Team Rocket.
After Team Rocket is defeated, one of the members vows to find Giovanni and resurrect Team Rocket. From then on, Red goes to Mt. Silver to await a challenger that can defeat him. Blaine moves his gym to the Seafoam Islands because of the volcano that destroys Cinnabar Island, Blue becomes the new 8th Gym Leader, and Lance becomes the new Champion.
Three years after this, we go to the Gold/Silver/HeartGold/SoulSilver storyline. A new trainer goes to try and become a Pokemon Master while defeating the new Team Rocket. During those three years, Team Rocket was working on a device that would allow them to force Pokemon to evolve and become a lot stronger. Lake Rage was their target so that they could get a bunch of Gyarados to fight for them, but the Red Gyarados messed up their plans.
At this point of time, just after the Red Gyarados events, it's likely that the Sinnoh adventure began. A camera man that the Sinnoh trainer meets is discovered to be the same one that filmed the Red Gyarados before.
Then, when the Johto trainer tries to get Erika's number, he witnesses a conversation where Jasmine talks about going to participate in the Sinnoh Contests. So, after the Johto trainer defeats Lance and the E4, that's close to when Jasmine leaves for Sinnoh. The Sinnoh trainer meets up with Jasmine in Sunnyshore City and then she participates against the Sinnoh trainer in a Contest with a Steelix named Rusty. Later, she returns to Johto and trades Rusty to the Johto trainer for any Pokemon.
After the Johto trainer stops the remaining Team Rocket members, he goes to Mt. Silver to challenge and defeat Red. Meanwhile, the Sinnoh trainer takes care of Team Galactic. Then, he goes to challenge and defeat Cynthia and the Sinnoh Elite 4, effectively becoming the new Sinnoh Champion.
Then, after the Johto trainer defeats a certain Team Rocket member that speaks a little strangely, that Team Rocket member returns to his home region of Unova to get married. He has a kid, so that means the events in Unova happen some years after the Johto and Sinnoh events. One hint suggesting the connection between Gen 4 and Gen 5 is when Cynthia mentions to the Unova trainer that he reminds her of the Sinnoh trainer that defeated Giratina.
In Gen 5, the Unova trainer travels around collecting badges and dealing with Team Plasma. Before he can face the Unova League Champion, he must defeat N and Ghetsis with the help of the Legendary Dragon Pokemon. After defeating Team Plasma, the Unova trainer returns to the league to defeat Alder and become the Unova League Champion. After becoming the Champion, the hero leaves the Unova Region to look for N.
Sometime after Black and White, Iris becomes the new Champion of Unova. Then, two years after Black and White, a new Unova trainer begins his journey while dealing with the new Team Plasma. After defeating the new Team Plasma, the hero challenges Iris and becomes the new Champion. The hero then goes to face N in one last battle, ending the storyline until Gen 6.
