Hmm...that's a tough one because in the 90's, my family didn't have very many TV channels. Pokemon was what I mostly watched. But I'd probably go with Batman Beyond and Batman. Those were some awesome shows. Oh, and I liked the Superman one as well.

Well, since I was born late in 98, I didn't actually live through much of the nineties, but I spent most of the early 2K's living the nineties.

Anyways, aside from pokemon, I would have to say that my favorite toon would be Teenage Mutant Ninja Turtles. I used to be totally obsessed with it as a kid...
